I am in a bit of a dilemma. I have a customer who wishes to purchase my article with a couple of minor changes. I made the changes, but the article is already in the public. This was for a public request. This is a huge payment for an article and I really want to make the sale. I made the changes but it appears I am not longer able to upload a new version of the article like I was before it transitioned to a public view. Do I have to resubmit the entire article in order to get the new version to the customer?

I'm glad it worked out easily, D! But I'll add an opinion in case anyone else experiences the same situation.
Basically, the writer does need to delete and resubmit a rewritten article. The new document should have notes to the Editor in the short summary box so the Eds know what you did: minor sentence changes, title change, reordered paragraphs, whatever. In my experience, these rewrites are reviewed quickly--they just read what they need to and hit approve.
This is the process for an on-spec article (one you made up for yourself) if a customer sends you an email requesting changes before buying.
For a private request or a public request, I've found that creating a new submission with a new title for the new document and submitting it to the request again, with notes to the Editor in the summary box, gets the document approved smoothly and quickly. It's helpful to point out exactly what paragraph you changed so the Ed can zero in and approve quickly. (Maybe they reread the whole article; I know I would but I'm kinda anal that way.)
Finally, if the article is an on-spec article being sold for full rights, tell the customer you're happy to make changes but remind them they can change anything they want for full-rights sales. Customers have trouble navigating the C-C system sometimes too, and we writers can help them if needed.
